Basically, Card readers & writers are dedicated to what their producer has implemented in it. Proxmark3 is design to do what you program it ot do.

Proxmark3 is like a "modem" (modulator/demodulator); you can send arbitrary specifically modulated commands to transponders and read the transponders specifically modulated answers; with pm3 you can set virtually any communication parameter if it is coded the correct way (timing, etc) while with "readers/writers" you rely on the specific fetures the chip soldered inside the device has (ex. NXP CLRC632 - you need to look inside the specific chip datasheet to see what is supported); those "predefined" chips have a signed firmware you cannot reprogram so you must use them the way they are built usually without the possibility to send specifically proprietary formatted commands/adpus if they do not support them. Also pm3 supports 125kHz and 13.56MHz transponders (you need to only change the antenna), while most of the reader/writers supports only one of the 2 frequencies; devices that supports them both usually have a limitated transponders range support.

PM3 Pro:
- wide transponders support
- low level protocol support
- always increasing features and transponders support with each new firmware/client release
- Supported in Linux, Windows, Mac and Android.
PM3 Cons:
- price (it is quite expensive compared to reader/writers)
- after some client/firmware updates something may get broken but it is usually fixed soon once spotted ! (you can always flash back an older firmware)
- client uses a command line interface not so user friendly if you are not used to it (there is a GUI but it is for windows only; readers/writers usually have their own software mainly for windows platforms)
